I'd like to know more about how you got to Exchange 2000 Server. Did you upgrade from Exchange 5.5? Is the Exchange organization still in mixed mode? If so, there are a variety of permission issues that could stem from either an Exchange Server upgrade and/or an Exchange mixed mode environment.
The biggest permission model change for public folders, in the default installation of Exchange 2003, was the removal of the Anonymous permissions to create top-level public folders. Exchange Server 2003 retains the same public folders permissions model as Exchange 2000. Your users should be able to access the public folders on Exchange 2000 even if their mailboxes are on Exchange 2003.
The first thing I would do is replicate one of the Exchange 2000 public folders to the Exchange 2003 server. If that fixes the problem then go ahead and replicate the other public folders. You'll need to replicate all the public folders before you'll be able to decommission the Exchange 2000 server, which you'll want to do at some point anyway.
