This doesn't sound like a good scenario. For starters, in future make sure you have two domain controllers and a good backup. (I expect you figured that out already.) But it's a little late for that here, so these are the steps I suggest you take:
- Confirm that you have the exact name (case sensitive) of the organization and site in which this server was located, from an Exchange 5.5 perspective.
- Make sure you have the Exchange Server database in a safe location where it won't be overwritten, and then install Exchange 5.5 into the new domain that you created using exactly the same organization and site names you used originally.
- Now swap in the original database files and start the Exchange Server information store.
- Finally, run the DS/IS consistency adjuster once the service is running to create Exchange Server directory entries for all the directory entries found in the old store..

What about the mailboxes on the Exchange Server? Do I need to create them again or are they considered part of the database?

The mailboxes are in the database, and running the DS/IS consistency adjuster will create associated directory entries for every mailbox. So, no, you don't need to create the mailboxes again.
