If I want to delete .STM files on my Exchange Server 2003, what type of information do I risk losing?

You should never delete.STM files as they play an integral part of your Exchange database. If you're trying to save space on your Exchange server, look at the size of your databases and consider moving them to other drives. You may also want to consider assessing the kind of data that your users are storing inside their mailboxes.
